PicTar
PicTar可以在脊椎动物、线虫和果蝇中预测microRNA靶基因，它更为先进，应用更为广泛。它既可以预测单一microRNA的靶基因，也可以预测多个microRNA协同作用的靶基因，同时考虑到靶基因结合位点在各物种中的保守性以及预测的靶基因与microRNA的 表达一致性。
TargetScan
TargetScan是最早出现的靶基因预测软件之一，用来预测哺乳动物microRNA靶基因。它提供网络实时服务，至今仍是使用频率最高的microRNA靶基因预测软件。
TargetScan功能强大、能容详细、数据准确，是进行microRNA靶基因预测最常用的软件之一。
microRNA.org-Targets and Expression
microRNA.org-Targets and Expression可用于人、小鼠、果蝇和线虫microRNA靶基因预测，还能查询到microRNA在各组织中的表达情况。该网站的优点是数据全面，更新较快。
Human microRNA Targets-Search & View
这个网站专门用于预测人的microRNA靶基因。除了预测还可以查询基因被哪些microRNA所靶向作用。
microRNA Map
microRNA Map可以预测的物种包括人、鼠 、蟾鱼、鸡、果蝇、线虫、犬等。该网站手机了经实验验证的microRNA及其靶基因并不断更新。同时利用三个靶基因预测工具miRanda、RNAhybrid和TargetScan对microRNA的靶基因进行预测。
miRGen
采用多种目标预测程序，将潜在的动物microRNA和基因组注释整合起来，研究microRNA基因组的组成和microRNA的功能间的关系。提供给用户microRNA在基因组上的定位、相关基因、假基因、预测的基因以及CpG岛等信息。它的特点是可以选择多种预测工具组合进行预测，提升了预测的准确性。
microRNA-Target Gene Prediction at EMBL
针对含单一microRNA结合位点的靶基因。
miRanda
强调microRNA与靶基因连接位点的进化保守性，也偏重于以microRNA序列5’端搜索靶基因，并依然采用RNAFold计算热力学稳定性。
miRanda需要下载到本地，缺点是内容更新慢。
